Stumasa, Wink, and Zinc Details always seem to come through for me.
Trove off of Gilman Street in Berkeley always has lots of great, affordable, contemporary home accessories.
SFMoMA Museum Store. Nicely edited selection of tabletop items, home accessories, lighting and furniture. Plus a 10% discount for museum members.
Dandelion on Potrero (across from DWR) is my secret weapon when I need a gift and have time to go to just one place. They have really interesting and fabulous things for everyone: gifts for foodies, pet owners, kids, and everyone from grandma to the boyfriend and even the boss.
When you walk in the door it looks prohibitively expensive. However, once you start looking at the price tags it's actuallly quite a bit more accessible than upon first appearance. They do have some pricey things but you could also find gifts for everyone on your list for under $20 if you wanted.
Friend in Hayes Valley, and Alessi and Karikter in Union Square are fun places to browse. I also second SFMOMA gift shop.
EGG on Cole and Carl. Stumasa on Frederick.
Wishbone in the Sunset. Lola for baby gifts in North Beach. Molte Cose on Polk in Russian Hill. And it hurts my heart to mention it, but Doe in the Lower Haight.
Scandinavian Details in Hayes Valley
Urban Indigo on Lakeshore Ave in Oakland
Maison d'Etre on College Ave in Oakland
