You should definitely go to the St. Lawrence market (at the corner of Front and Jarvis) on Sunday. There's a huge flea market there every week.
Also, I would suggest Leslieville (Queen St. E) for some great thrift stores. It's a formerly sketchy area that is transforming into an amazing design district.
There's a couple of pretty great thrift stores in Kensington Market.
It really depends on what you are looking for. The antique market at St. Lawrence is good on Sundays. Kensington is better for clothes than furnishings. Check out Queen near Roncesvalles for antique furniture, as well as Queen East of Broadview.
Oh Kensington Market just made me think of the peameal bacon sandwich. Mmmmmm. Used to get one on Saturdays and then go pick up some fresh produce and cheese from the cute cheese guys. Sometimes I miss Tdot.
Courage My Love, in Kensington Market (our most famous vintage store...not much in the way of furniture but there are cool vintage lamps there).
Check out Gadabout in Leslieville (roughly Queen and Jones), just because their vintage is REALLY vintage, and fun...
there's another new-ish store in Kensington, on Augusta Ave., that only carries vintage home decor. I forget the name of the place, but it's across the street from Planet Kensington.
Public Butter is great, though you can find everything they sell there for much cheaper at antique malls up north if you have a good eye (the 400 Market, on hwy 400, is excellent if you just want fun decor items).
Check out the antique stores at Queen and Roncesvalles. There's a huge mid-century antiques store there (unfortunately it's really overpriced). Leslieville antique shops are also good but overpriced. St. Lawrence Market -- yes. Good for everything: rare vinyl, furniture, costume jewelry, Emily Carr tapestries (seriously).
Value Village at Bloor and Lansdowne can be great, if you're willing to go through a lot of junk. A few antique stores have also cropped up on Bloor just east of Lansdowne there.
Tell the truth, the best deals and vintage are in the suburbs or way up north. It's worth a long bus ride if you're here for a long stay, but is probably too far of a trip for just a visit.

Queen East for antique furniture. This store always has great stuff http://guffonline.blogspot.com. The whole area has great stuff.
For more mid-century modern there is a store called Bungalow in Kensington Market.. slightly overpriced but nice stuff.
Aberfoyle and other northern markets do have nice stuff if you like older things.
There is also a stretch of great antique stores along Queen West near Roncesvalles.
I just moved to Leslieville, and an elderly diner owner told me that the neighbourhood used to be nothing but antique shops and sketchy pawn shops- the pawn shops have left, but there are loads of antique shops in the area.
St Lawrence Market on Sundays is great for smaller vintage things (great jewelery!), and Kensington Market is targeted to a younger demographic- but there's a great little furniture store on Augusta just north of Baldwin on the East side.. I forget their name, though. I used to wander in all the time when I lived in the neighbourhood. Lansdowne Value Village can be exciting, but I think they have someone working there now who has an eye for antiques- the prices seem to have adjusted themselves...
Dr. Fleas flea market in Etobicoke on weekend afternoons - make sure to stop by at the frozen yogurt place! Also, look out for exhibitions at the International Centre in Malton on Derry and Airport.
parkdale (queen and roncesvalles) is really your best bet. queen east at broadview also has a bunch.
I have been thrifting in TO for the last 3 years and there's definitely some thrift finds to be had:
1. Look out for Rogue Galley in Leslieville's half yearly clearance, he clears out things in his storage and some friends of his will bring some of their mid-century stash to sell as well.. very very good value.
2. Queen west - look for Abrahams trading - Best vintage price for affordable price.
3. The junction - Mark's shop (he does not put up signage!) It's across the road from Smash (an industrial vintage shop - very cool but Smash price has trending towards expensive these days)
4. Funky Junky in Kensington market (very close to European meat shop)
5. Also look out for the Christie's shop - best antique and vintage show in Canada - twice a year..
I have just moved from TO and I have to say I will miss Mark and Abraham's shop dearly... I am now in Syney down under and a great find is hard to come by and definitely more expensive.
